Atlanta is off to a 2-0 start for only the second time in the 10-year history of the franchise.
Kovalchuk gave the Thrashers a 2-1 lead with a power-play goal and Evander Kane made it a 3-1 lead 2:17 into the second period. It was the first NHL goal for the 18-year-old Kane, who was the fourth overall pick in this year's draft.
Ondrej Pavelec stopped 29 shots to get the victory.
The result spoiled the home opener for the Blues, who defeated Detroit twice in Stockholm last week to begin the season.
Kovalchuk, who has scored at least 40 goals in each of the last five seasons, already has four this year.
